You would have two separate one way rentals; each would have to be booked
individually with your preferred dates and times of pickup and drop off.
I first checked to find out which rental companies have locations at both the airport and near the cruiseship terminal.
Port Canveral's website portcanaveral.com, lists the following car rental companies that service the cruiseship terminal: Avis, Budget, Dollar/Thrifty, Enterprise and Hertz
These companies are offsite (2-5 miles away) and you would basically have to drop off your rental car and take the car rental company's shuttle service to the cruiseship terminal.
I checked (by picking some dates/times and doing some rate searches with each company) to see if any of the companies allow a car rental drop off at Port Canaveral for no extra charge: (all car rental links open in a new window)

Avis charges a one way rate in Florida to pick up at the airport and drop off at another location. You would be charged a one way rate (normally about double a regular rate) for each reservation.

Hertz will allow the car rental drop off at Port Canaveral for no extra charge. You would have to make two separate one way reservations.
Dollar and Thrifty charge an extra one way fee in addition to the regular rate for each of the one way rentals - an extra $50 one way fee for rental from airport to pier and an extra $35 one way fee for rental from pier to airport -- one way fees will be added to the daily rate for each of the two one way rentals.
